UVTools can extract the content from a sliced file. Is it possible to repackage it once extracted?

Not possible, but you can import files and layers into a loaded file.
You can also convert to ZIP, extract and modify and convert back to ctb/goo.

I see I can import layers and save the layers in a zip.
What I'm looking for is a way to manually edit the Configuration.ini and Layers.ini in the goo file.

Convert to UVJ and convert back to CTB is the easiest way to do that.
But is a waste of time, you can use scripting which allow you to do everything you want
